Basically Pwnboxer ties itself to WoW.exe, so if WoW crashes, it can cause (but not always) Pwnboxer to crash, depending on what WoW itself is doing.

Your best bet is this:

1: Delete your WoW cache (you did that)
2: Defrag your HD
3: Run the WoW repair tool
4: Change the resolutions of your WoW windows in Pwnboxer, as in, the actual size of the colored boxes in Pwnboxer.
5: Remove the recount addon if you have it, this addon causes issues with WoW itself due to WoW and how it draws gfx

I had a crashing issue 2 days ago myself, and I followed my own rules above, and it solved my prob. You might have seen me nearly explode in my stream due to crashing, and I got it resolved

Off topic: Gulp. Never heard of this. What are the symptoms of said issues so I can recognize when it's recount related?

It has to be Recount + something system specific... I have used recount running on all 5 toons from the same WoW folder since I started 5 boxing forever ago... and never had a single issue.
