I had the same problem. I am running Windows 7 on my machine and was able to figure out the problem.
I went to the folder that contains Pwnboxer and right clicked on Pwnboxer.exe. Right below "Open" is an option called Troubleshoot Compatibility. I clicked that and it ran through a process and brought up two options, the first one being "Try Recommended Settings" and the second one called "Troubleshoot Program". I went with "Try Recommended Settings". It puts a button on the window that says "Start The Program". I clicked it and the program opened up. The only hitch with this was i had to reregister the program, but that was no problem. I still had my registration info.

This fixed my problem, letting me open the program. Didn't have to re-register though.

I think this actually has to do more with your windows security/antivirus settings, which can be "tweaked" by enabling compatibility mode.
